You only option is to start JTAlert without a config file which will cause all existing settings to be lost and to be reset to their defaults.

Provided it has not been more than 7 days since you made the breaking changes, this easiest solution is to restore a backup of the JTAlert config file.

Open the Help file to the "Troubleshooting -> Setting Changes Not Remembered" section and follow steps 1 to 5. They cover restoring a backup of the config file.

That is not a feature, its a defect. Caused when JTAlert detected that number of Windows audio output devices changed and updated the Sound menu list of devices.

At this time, I don't know when a fix will be available.

I have 2 radios, but I rarely have them both on. Today I turned the second one on, and noticed that it appeared in JTAlert menu bar as "[5] IC-9100 (2-USB Audio CODEC)". Presumably I could select it. Neat feature.

There is nothing to configure in JTAlert. It provides a zero configuration experience, the setup is automatic.

Your problem is with your JTDX settings. By default, JTDX will only respond to commands from JTAlert for CQ decodes. Look under the JTDX  "Misc -> Accept UDP Reply messages" menu. Also check that the "Primary UDP Server" settings are correct and that "Accept UDP requests" are enabled.

has been chugging along just fine. :))
